There are two major airports in Tokyo: Haneda (HND) and Narita (NRT). Haneda is closer to the city, which means it'll take less travel time to arrive at your hotel once you arrive, but flights may be slightly more expensive at Haneda vs. Narita. Depending on where you're flying in from, see what's your best option.
In order to get to get into the city, you can take a taxi as the most direct, but the most expensive option. You can also reserve these taxis ahead of time. If you're staying at a hotel, they can help arrange that for you.
The other option is to take the subway, which will be the cheapest option. However, take note of the time you arrive as the subways do not 24/7. If you land late at night, and arrive at Narita airport which is the farthest away from the city, you may need to take a taxi as your main transportation.
GETTING AROUND CITY
The subways are the easiest way to get around the city. They can be overwhelming and confusing at first - especially at some of the major stations like Shibuya and Shinjuku - but you'll get the hang of it! Google maps also helps.
One thing I highly recommend you get is the SUICA card. You can get the SUICA card on your iPhone in the Apple Wallet, which is the method I recommend. It makes it easier to quickly pay as your on the go rather than having a physical card. When I was visiting, they were no longer printing physical SUICA cards anyways and the Apple Wallet saves you time from having to wait in line at a station to get the physical copy.
